It appears your logo has a problem. There is a non-transparent background in it. Is it acceptable for you?

@Urbanecm, could you please point out where exactly the non-transparent background is in the logo? We cannot seem to locate it.

Sure. When the change was deployed I saw http://urbanecm.8u.cz/wikipedia/logoTrwikimedia.png . I only converted the logo to PNG and I never saw this.

I converted original SVG file to PNG via Inkspace. Can you try this file.
