Gaffney worked in the Reagan administration as Deputy Assistant Defense Secretary under Richard Perle (1983-87). After leaving government, he founded the Center for Security Policy, a prominent conservative think tank.

Considered a contender for George Tenet's job as Director of Central Intelligence, Gaffney expressed the need to eradicate Saddam Hussein's WMDs during a January 2003 CNN interview:

I simply disagree that there's no evidence of involvement between Saddam and acts of terror in this country. There is considerable evidence of it. The case needs to be prosecuted. [...] But the larger message is unmistakable. Saddam Hussein's influence is real and is growing in this region, if we allow him to gain access to weapons of mass destruction beyond those he already has. The nuclear weapons in particular. That influence will metastasize even further and be vastly more destabilizing than the act we need to take, which is to liberate the Iraqi people.
Gaffney has also claimed that there is "pretty compelling circumstantial evidence" that Saddam Hussein was behind the 1993 attack on the World Trade Center, and involved in Terry Nichols and Timothy McVeigh's 1995 bombing of the federal building in Oklahoma City. There is no serious evidence for either allegation.

He has also alleged that Muslims working for the U.S. government are waging a "civilizational jihad" to undermine America, and claimed that a redesign of a U.S. military logo during the Obama administration "appears ominously to reflect a morphing of the Islamic crescent and star with the Obama campaign logo." Hosts a syndicated radio program, Secure Freedom Radio, generally focused on foreign policy issues from a right-wing perspective.
